Most people will use a default clothing/armor replacer designed for the given body mod in that case. FF has one and I believe most others do as well.

First, put it back in the slot you had it in before.
Possible problems:
Did you include a character model underneath your transparent one? You have to do this with all clothing and armor pieces. Look at Bethesda's iron meshes for an example.
What is your nialphaproperty like? Having the threshold or flags set a certain way can sometimes make objects underneath disappear, although this is more common with other transparent objects (not something solid like a body mesh).
