What I found is that a mod (I am not sure which one, as I have a rather huge install) is putting a file in the override directory that is messing things up.
The file in question is GUILSOP.BAM. I deleted the file and now everything is back to looking how it should.
I have attached my Weidu Log in case anyone wanted to try and figure out which Mod is causing this.
EDIT: Or at least I would, if it would let me... :-/
