Well, for starters folks you're putting in some pretty old mods, and the PDF already warned you about them. Baldurdash fixes have already been completely done by the bg2fixpack (which is way more recent) and VC21 has mega issues on it's own. You can't use the original tp2's of either (again, as per the PDF).
As for NEJ, Leonardo wanted to incorporate it into the BWP but was having all sorts of weird problems with it. The mod authors advised against it in the first place. You can read about it at BWL site. They ca;me up with something they thought would work, but you'll need the exact versions of the mods in question (and likely weidu as well).
At any rate, am currently in full troubleshooting mode myself. Decided to uninstall and reinstall the game (to have a clean copy). Patched (of course) and installed tobex and afterlife, then bg2fixpack, then BGT. Have noticed the following issues:
a) graphics glitches. The control panel keeps blacking out on the main screen (except for npc portraits), and glitches on the inventory screen as well. Not sure what's causing that one, unless it's an issue with the opengl drivers.
b) sound glitches. Nothing too serious, but music tends to be a bit garbled at times. I have EAX enabled, but it doesn't seem related (and turning it off in both wine and the game doesn't change things). Only affecting the music anyways.
c) map glitches. On several screens it's not possible to make notes on the map. Right click but nothing happens. Not sure if that one happens consistently in the same areas or not. Will do further testing but am treating it as a minor issue for now.
Anyways, these problems were with the original test run. Have since got rid of that game and done a reinstall, this time adding txtscreen music and bggo. Exactly the same issues but at least they're not worse.
d) XP glitches (?) Don't have any other mods installed, but was running a multi-class fighter / thief. Got to 9th level fighter and 11th level thief before finishing the Candlekeep quest. I know there are mods to remove the XP cap, but have listed the entire install above (except I did use generalized biffing ... forgot to mention that). Again, a minor issue that affected both installs. It does make me wonder about the safety of installing the "Change Experience Point Cap" component of cdtweaks tho.
Had a CTD when trying to enter the room where the Iron Throne high ups were, and think I'm going to wipe this one and start a new install. That issue could be that I just need to reboot, so not too worried.
The plan for the new install is the same as before, this time adding TDD to the lineup. A bit concerned about the error message "WARNING: cannot find block matching [bgt/compat/tdd/replace/rar0300.baf]", but will see what happens.
