I've tried the tips I've seen in various places, like having him in the room with you and waiting for a long time afterwards, but he's just not saying anything. If I meet the matron mother after this, I get the stutter bug. Is there any way to force him to speak his lines after the Phaere thing? All the other values are correct (romance active at 2, etc. No other mods installed right now).

While not in sight of Phaere

Look up GetGlobal("PhaereInnuendo","GLOBAL") and set accordingly if 1, 2 or 3

SetGlobal("FHUDUpset1","LOCALS",1)

SetGlobal("FHUDUpset2","LOCALS",1)

SetGlobal("FHUDUpset3","LOCALS",1)

Note that those are locals, i.e. your cursor must be over Nathaniel when you press enter to set the LOCALS
