Just keep the gem safe for a while. You'll come across a situation later in the game where it is needed. Don't worry, there is no way to miss it.
Regarding the shady drow merchant, does it make a difference if the djinni is inside or outside of his lamp? He is supposed to add a comment during the conversation if he's outside.

Afaaq's interjection in Visaj's dialog is coded pretty straightforwardly. I can only imagine that it's caused in combination with another mod (if it's caused by this mod at all).
I'd like to investigate it further. Can you provide me with the decompiled dialog for Visaj? To create the file, call "weidu.exe BREG01.DLG" from the game's installation folder and attach the resulting (zipped) BREG01.d to your post. If there is no weidu.exe in the game's installation folder, you can simply create a copy of one of the many setup-xyz.exe files and rename it to weidu.exe.

Well, I haven't found any problems in all of my BWS test installations regarding Visaj's dialog file. Chances are that it's caused by another mod.

Afaaq mentions that he senses a certain Drow from his past nearby when you approach (or are in the vicinity of) the duergar encampment to the south. Talking to the duergar merchant should add a new quest to your journal and update a map note on the overview map, which should clarify the whole situation.

You'll get the chance to enter House Arabani eventually while following the main quest in Ust Natha. If you've installed v1.6 of the mod, then you can talk to the citizens or listen to the rumors of the bartender if you want to know more about House Arabani (and to get an idea how to gain entrance). The FAQ section of the mod's Readme may also provide some information in this regard.

I don't know if it is a bug or a feature.
Another issue: I had Afaaq take a lot of damage from a Marilith, but he stayed near dead thou he was taking a lot of poison damage.
