There are some tests by the mod that searches for TDD and ROT-bifs and a BP-file (since those mods already have altered the ruleset).
The test the BWS currently performs includes TDD only, so since you've got BP installed, it's skipped.
THINK! - It's not illegal.

But if the mod chooser specifically wants to overwrite the TDDs .ini files, he selects the mod components to be installed, and this fails at that. Besides there .bifs should be zero sized, or non existent.

Eh?
You get that skipping because the conflict that exists between those mods/components is not in there - which should be fixed.
If you edit something on your own when installing the mod, I'm pretty confident that you can also install that component on your own or modify the BWS config-files.
THINK! - It's not illegal.

Also I tried again with the exact same install but with BP Level 50 Ruleset included and did not work properly either because the spell progression tables are not those from BG2 Tweaks or BP Level 50 in that install.

Anyway I solved it by adding the *.2da files from BG2 Tweaks to the override folder.

Also I must say I am amazed it works as good as it does! So many components!
