Is the work you're doing with the BGEE people a two-way street? Will we see any benefits or knowledge from it? I want to assume yes, especially since they really hyped that "access to the source code" bullshit, but the cynic in me says otherwise.

What do you mean?
I posted lists of bugs and features of TobEx in the hope that they may be able to include these into the core BG:EE build. If you have access to the BG:EE forums, the devs have fixed some of the bugs so far fixed by TobEx.
From a modding perspective, we've seen a few file format specifications released to the public, which is great to clarify all those unknowns in the IESDP.

To date, the core work I have to do with TobEx hasn't really changed at all.

Groovy. I forgot/lost my password there and am going only on hearsay as far as their engine tweaks are concerned. I'm curious, though, if they are better able to address some of our bugaboos like detaching effects from... effects*, so to speak.

* decrementing spell protections, stoneskin color, etc.

I am not sure what you mean by 'deatching effects from... effects'.

Like I've been whining/praying/pleading for. A way to separate the components of effects, so that things like the spell deflection effect can use any animation or portrait icon, or that stoneskin can be customized visually.

That sounds like something that requires a lot of individualised work, since every effect is different. Would call for a scripting engine overhaul there. Probably not something you will find in BG:EE.
