I just did a full reinstall and finally worked through all of the issues. My final problem was that BGT could not locate my installation of ToTSC. After doing some reading through the bwp install batch file, I finally found a reference to a file that needs to be in the BGT directory: BWP_BGT_input.txt. This file defines the ToTSC location. After I put this in, my entire installation (sans mods that could not be downloaded) installed properly.
Could either:
1) A mention of this fact be made at the end of the Big World Setup
or
2) Have the setup actually write this file since the ToTSC location is already available from the UI.
