Hmm. So you leave the Save and Size fields blank to start, and the mod takes care of it at download? If that's the case, how does the program know that a given file isn't the proper size (since it occasionally notes that mods are the wrong size, etc)?

From the FAQ:

Every time the BWS is asked to check for a link, it will fetch the file-name and the size of the file provided by this URL. This way it verifies that the download is available during the link-check (right after you started the installation) and during the download-process.

By comparing the current information to the files that may exist in the download-folder, it determines if a download is needed or if the file from the internet is the same as the local copy. If the size of the download is null, the first few bytes will be loaded to see if the file is a website or a real file. This is useful for some sites. If the size is 0 but a real file exists, the currently available data (size) will be taken as a given.

So you can leave them blank if you have a proper download-URL like from SHS, g3 and so on where file-size and name is available.
If you don't have one (like mediafire), you will have to define the size and the save-name manually since the BWS will not update the new size/save-data and take the old/given for granted.

How can I determin the size manually? It looks like the number doesn't coincide with the kilobytes or megabytes of the mod, so it must be some other metric, but....

Its the byte-size.
Do a right click to fetch the properties and you'll see the filesize -- not the size on your data-drive, which is below that. You can also do a dir on the file and leave out the dots.

By the way: using a pause and install the files manually is usually less work if you only install once or twice.
