I've just dueled my lvl13 kensai to a thief to try it out, but I can't wear any armor or use missile weapons even after the duel. Is this normal? I thought that the inactive class didn't have any effect on the second class until it was one level above the inactive class...

This is normal, but I would still put a proficiency into a missile weapon if you plan to going over 3M exp.

Actually 1 point or more into Axe is a pretty good idea. It can serve as a throwing weapon.

Kind of wanted to use shortbows, but I guess I'll have to wait until I get "Use Any Item". Thank you for the replies.

Kensais, even undualled, can use any form of melee-based throwing weapons. That includes the notorious throwing axes, Rifthome and Azuredge, as well as the Dagger Firetooth +3 that can be bought from the merchant in Underdark
