Which version of Java did you upgrade to? I'm at Java 2 SE 5.0 (1.5.0?). I think you need to re-install Java. I recommend you uninstall your current version, then install the most current version. http://java.sun.com/....0/download.jsp
Oh yeah, it is NOT a good idea to run NI, SK or any other editor while having the game running.

Yeah, I had the latest java version. I'm running WinXP with the latest updates as well, drivers, SP, DirectX, etc etc. I had tried uninstalling java/reinstalling it already, but at your prompting, I decided to try the offline installation option as well. Still nada. And I only tried the once to access the file while the game was running, just in case, and couldn't anyways, so that's not an issue. Let's see, what else have I done?
I've tried accessing the char files, can't open them either. I've turned off the default -.jar option in WinRar. I've tried saving and accessing a multiplayer game. I've tried turning off ZA while running it. Probably some other things I'm forgetting atm. *shrug*
No worries tho. I can play without it. Important thing is the game runs apparently without hitch. Unless I hear from you guys again, or something blows up in the game, this will likely be my last post for a long time. So...

I'd advice you to use NI beta, which is located on the same site.
I had problems executing NI with Java 5, but with beta version it worked nicely.

Indy, this is a stupid question: did you run NI by just double-clicking the NearInfinity.jar icon? I ask because in a previous post, you said you ran a batch file. Also, be very sure the NearInfinity.jar is the BETA version.
