First militia quest - all bandits seem to be dead, but I go back and talk to the Major, and he says I'm supposed to be with the seargant protecting the city. The seargant is nowhere to be found (I didn't kill him - one soldier did turn for some reason, but another soldier killed him).

unless they fixed it, you will most likely have to reload a saved game. the sargent gets upset with you and leaves or goes hostile.

make sure to have a lot of save games when going through the sos portion.

yep, what guest said: always have *lots* of saves when going through soubar, you'll save yrself no end of dramas.

having said that, have you looked around town? i'm pretty sure there are some infiltration teams of bandits lurking around somewhere - ie, they don't all appear where you are guarding the road. plus, if any break thruough yr line, they'll make their way down to the square and start massacring civilians. so run around town a few times, and see if you can find any bandits you missed the first time round, before you revert to a previous save.

I wandered around town a bit (had to to get back to the barracks), but I didn't go searching around everywhere looking for other infiltration teams. I'll give that a try before reverting to a previous save, thanks.

BTW, Charlotte is a pain in the tuckus with those bandits - well, actually her tiger is. The tiger started attacking Soubar Guards (resulting in them going red and attacking me), so to prevent that I have to keep Charlotte way away from the action.

Would it affect anything the fact that one Soubar guard was killed - but by another Soubar guard, not by me?

Thanks.

the guest was me, my advice if you can't get it to work without reloading and you get frustrated, I would revert to a save game use Ctrl+Y, just to kill then all (of course I have played SoS 3 times). I like SoS but it is a bit buggy.
