Does anyone know a troubleshooting forum where I could find some answers, considering Morrowind and mod install problems?
Or can I just whine here?

I did a quick tour in Seyda Neen and all seemed to be fine there; NPC replacer worked and CON1 seemed to start alright...So, should I worry or just ignore the problems??

One suggestion - download the TESTool by ghostwheel (it is in the pinned thread 'tools for modder'). Even you are not modding, use it to clean all the unofficial ESPs before playing it. It helps a lot.

AllowYesToAll=1
This will add a 'Yes to all' button to the popups and should make playing much more enjoyable. Don`t worry about those messages, they only appear if you install new mods and don`t save your game afterwards. Just select 'Yes to all', save your game and the next time you load it, no more warnings.

Better Heads Mod is a face replacer mod, and like many other face replacers, it replaces all the original Morrowind heads with new ones. The only face replacer mod I know of that adds new faces but also keeps the original faces is World of Faces, here is the URL for the download:I downloaded the better heads mod for morrowind and it seems to have overwritten my morrowind.esm with better heads.esm and now i can't get any of the old heads back. What do i do?

You can try it out instead of Better Heads, but I haven't try it myself.
If you only want to give your main character a new face, but want all the NPC to have the original faces, then you shouldn't use a face replacer mod, but instead try to find a face addition only mod. If that is the case, let me know and I will post some links I know. Hope this helps.

The cause is as Silver said: The plugin was created with an earlier version of Morrowind (before the latest patch, without Bloodmoon, or anything).
In 99%, plugins are compatible backwards; that is, MW-only plugins also work with Bloodmoon and/or Tribunal installed. I've never encountered a plugin of the remaining 1%, either, but it's at least theoretically possible.
Ziggy: What happens if you uncheck betterheads.esm from your launch list?
Anyway, the whole point of Better Heads is overriding the original NPC heads.
